Abstract

This project addresses aspects in spatial transcriptomics analysis using Seq-Scope data. The presence of transcript coordinates erroneously mapped outside of biological tissue, arising from image alignment inaccuracies and sequencing noise, can significantly distort downstream analyses, including spatial clustering and gene expression interpretation. To improve data quality, filtering pipelines were developed to remove transcript events that fall outside a refined tissue segmentation mask derived from microscopy images. The pipeline incorporates mask preprocessing techniques to eliminate ambiguous boundary regions and accurately define tissue contours, followed by coordinate transformation to align transcript data with the image space.
